Some modeling issues in phylogenetics

The Markov chain model of the substitution process in a sequence of DNA bases or codons will be briefly reviewed. Statistical detection of adaptive selection in a multiple alignment, given a phylogenetic tree, will be discussed. The models go back to the mid 1990?s, and have essentially stayed unchanged. A new class of models may alter this consensus. If time permits, the reconstruction of rooted phylogenies will be briefly discussed.
