Mascot search overview
Brief overview of the Mascot architecture and different ways
of submitting searches / seeing results.
Types of search
The three main types of search: PMF, MS-MS and sequence tags
will be described.
Search parameters
Optimising settings for:
Database / Taxonomy
Enzyme Tolerances
Modifications
Data file format
The supported formats, including the new mzData format will
be briefly described. Various tools for creating and
combining peak list files will be shown.
Results format
The following results formats will be shown and described:
Protein summary
Concise protein summary
Peptide summary
Select summary
Methods of drilling down into the results will be shown.
Techniques for exporting results and sharing results with
other users will be described.
Interpreting results
Understanding the Mascot score, significance thresholds and
expectation values.
Issues with large searches and 'MudPit' scoring.
Error tolerant searching
An example will be given, showing why and when it is useful
and also how to interpret the results.

Setting up a 'standard' database. Automating downloads.
Understanding what files are required, and where to find
them.
Installing Updates
Installing and configuring Mascot Daemon
Brief explanation of what it does. Description of the
architecture, and the implications of the engine running as
a service.
